Can I use any 209 primer in a muzzleloader?

There is no magic solution, and any generic 209 will work; the only difference is that differing power levels impact velocity, blowback, recoil, and fouling for your individual load. Primer shelf life of 5 years is not a problem as long as they are not noticeably corroded or damaged, etc.

Is there a difference between 209 shotgun primers and 209 muzzleloader primers?

If you’re using something like Blackhorn 209, use the shotgun 209 because it’s a little hotter and has a better ignition. The shotgun 209 or muzzleloader 209 primer can be used depending on the nipple design of your weapon.
